I asked about the program, gave my serial number and they said it was listed as “fix as fail”. I offered to buy the parts, but their parts system was down.

I went back today and the service guy had my paperwork in hand, greeting me with, “Am I glad you came in!”. After a bit of confusion as to what they could exactly do, he got authorization to do the upgrade, parts and labor under warranty if I could wait until they are slow. The parts were on backorder, so it will probably be a few weeks, but I left happy.

Ok, so I am understanding correctly, my model year 2013 1025R is safe from imploding the engine? Several times I asked the dealer about the issue, he said the valve cover has a baffle under it. So maybe I'm right YANMAR modified the design on the valve cover cheapening it. Hence the specific model year and serial number break?

Yo JeffW. Please elaborate on the model year of the info you posted. I had the loose nuts, but no sign of cracked valve cover.
Has anyone compared an old design to the new design valve covers? My bet is the old ones are heavier in design.

While I haven't had the opportunity to inspect the valve cover(s), in my opinion, a baffle will not prevent fragments from a broken valve cover from making their way further into the engine and creating catastrophic damage. Moreover, even if it did, the internal engine components would now be exposed to un-filtered atmosphere, dust, dirt and other airborne contaminants commonly generated with tractor operations.

Considering the stout mass of the air cleaner valve cover attaching bracket, the added weight of the filter, filter housing and connecting hose, the leverage factor of it being extended from the valve cover, and the significant engine vibration; in my opinion, a heavier cast aluminum valve cover would still fail.

It's hard to tell if Yanmar made any changes to the cover through the years. The parts catalog only shows 1 part number for the cover for all the years of the 1025, #MIA880099 ($50.71). Interestingly, they show a different number for the 1026, MIA881653 ($22.80), which covers all the years of the 1026. (The 1026 is still sold in Europe). It could be speculated that the higher cost for the 1025 cover could mean that it's 'beefier', but who knows. Both the 1025 & the 1026 suck air into the cover via a hose in the same manner, though they list different covers. The 1023 is different, as it sucks air into the cover through the side.

As far as a baffle your dealer may be referring to, they do show breather/deflectors and a plate that is inside the valve cover that I suppose could be called a baffle. #14, 15 & 16. This 'baffle' is shown for all the years of the 1023, 1025 & 1026, and all 3 models use the same part numbers. I don't see any one year of the 1025 versus another being more immune because of this baffle if they all have the same thing.

Another thing I found of interest....when you look up the infamous, prone to failure, air cleaner bracket, LVU29618 ($58.60) (#6 in the picture), it list the part number but also has a remark of 'ORDER (2) 14M7396, (2) AR21840, E63524, E63525, LVA23405, LVA23760, LVU34473 AND LVU33856'. Reconise those numbers? Yup...the parts needed for relocating the air cleaner to the radiator support. Interesting that JD put that info in the parts catalog.
