Could just disconnect the fuel line at the large filter and use the fuel pump to empty the tank. Otherwise, you need to use a diesel fuel additive to get the water out. Having never used one, I can't recommend one. I personally would drain the tank via the fuel pump or gravity and then figure out how the water got into your fuel. If you don't, the issue will show up again.
